It is most likely that if they used her normal coat color schemes - even lightened up as they did for all the other characters - her skin tone would have been too dark, and while they were able to really lighten up Big Mac and Luna's schemes, doing that to Cheerilee would have made it hard to distinguish the hair from skin, so they flipped it instead to avoid having to lighten it down too far.

The freckles are there in the movie (in all her scenes so its not like a "whoops, AJ's freckles went missing!" error)
My take is that they wanted to show Cheerilee as being a teacher, not a student, but only a few years outside of the Mane 6's high school senior age (eg 21-24 compared to 17-19), as within the show, Pony Cheerilee seems only a smidgen older than the Mane 6. Β The freckles help to youthen her a bit for that purpose.

No, it's definitely Cheerilee. She's the same as the one that Twilight sees written at the blackboard during her song. And of course the flower pattern is basically her cutie mark.Β

It's odd that her colors are reversed. She should have dark pink skin and light pink hair.

To follow the pattern every other character had, yeah, but she, like Big Mac and Luna, all have too dark a coat color as a pony that just lightening it up the same amount would leave them too dark for being on screen. At least with Big Mac and Luna, they can be lightened up further and their hair would still stand out against their skin tone, but Cheerilee's lighter hair (normally) would put a light skin tone against nearly the same color hair, and that wouldn't look good. So in her case and her case only they just flipped hair and skin color.
