Not sure if it was truly lost, or the memories just got shoved in the back of the closet and had some things tossed on them. His bad dreams are a sign of something coming around again, whether it was wanted or not...

Dreams are basically assorted images from memory with some potential distortion involved, so Naruto may be remembering some of what happened, along with the distortion of being an observer to "KYUUBI SMASH!!" rage.
