I couldn't agree with you any more on both, this situation being quite hot, and the fact that his last moments weren't quite 'comfortable', but the last part was predictable given how the nanites were designed to short-circuit in water.

And as to why the victim felt so uncomfortable in the end, here's a small background-information:
The nanites measured the βstretchinessβ by measuring the distance between each individual nanite.
Whenever he gets stretched, the nanite's distance between each other increases, which thus in his simulated brain translates to being stretched.
However, in the case where his nanites were starting to break down, something interesting happened;
When a nanite shuts down, all the other nanites which previously were connected to it will try to search for the closest alternative nanite.
However, since the next nanite is by definition a bit further away than the previous one, the overall distance increases, similar to being stretched.
In fact, the simulated brain cannot differentiate between old and new connections, it only can understand the slightly increased distance which thus gives the mind the impression he's being stretched further, although in reality, his actual physical size is roughly the same.
Now take also into account that per second, more and more nanites shut down, and you get the result of an ever increasing distance aka feeling of being stretched + the downside of having your βbrainβ vanish bit after bit, which I tried to symbolize by his inner voice getting more and more quieter.
I don't know if that background-information was interesting to you or not but...
