Honestly, Blu team would be the same, like in the actual game.Β However, I had come up with ideas for multiple characters who could fit multiple roles (though I admit they're kind of uneven).

Applejack and engineer has the same accent, which is the 1st reason applejack is Engi.
Applejack and Engineer both have parents which are unknown what happened and has never appeared (But in the comic a cold day in hell, the classic engineer AKA Radigan Conagher AKA Engiβs father has appeared but not in real gameplay)
Engineerβs weapons are simple (except for the Dr. Grordbortβs wepons and Deus Ex Machina Promo items) much like Applejack.
Rarity and Applejack is kind of opposite as Spy and Engineer are rivals. Since when are Demoknights and spies are rivals?
Besides Like the post I saw somewhere in Deviantart, βIf you can whack them with a wrench, then you can Buck βemβ, or something like that.

Wrong - Engineer's accent is texan, while Applejack's is more of a southwestern missouri accent.Β They're both southern, but they're not the same breed of southern.Β Besides, if we're going by accents, then we're screwed - Fluttershy has no hints of germanic nature to her, Twilight is the furthest you can possibly get from an australian bushman, Rarity's accent is more English than French, and I don't think there's anything close to russian or scottish among known ponies.
Engineer's weapons aren't simple at all; his basic weapons (like most classes) are, but after that they consist a lot of modified tools.Β They aren't quite as high-tech as the Medic's Medi Guns, but they're still more than just guns.Β If we're going by simplicity, Applejack would fit any class that used unmodified weapons.
If we're going by the Spy thing, I'd say Spy/Sniper works better - Engineer's not a farmer type, he's more 'oil rig' with a hint of 'higher education'.
And your picture does not tell me why Appleneer works; I could see Twilight, Pinkie Pie, and even Trixie fitting that one (who almost won Engineer in my heart just for her stage setups).

To ask me this shows you missed the point of these match-ups.
I intentionally ignored stereotypes, because there are points the class stereotypes not only cease to match up with the ponies, but also begin to contradict.Β Applejack is southern, sure, but she's not what one would call an egghead.Β She's also something of a physical pony; a class who's defenseless without a sentry gun nearby is not very fitting for a pony who is likely the physically strongest of all the Mane 6.Β I picked a class I felt fit Applejack's physical toughness and durability without sacrificing speed too much; this narrowed it down to Demoman or Soldier.
If we wanted to equate characters based on stereotypes, then really, Sniper would have been the better choice for AJ - he's the only one of the mercs who actually grew up on a farm as far as I know.

If you're saying Berry Punch'd make better sense as Demo, I fear I must repeat an earlier statement; I prioritized Mane 6.Β This means, above all else, Mane 6 get the roll first.Β After they've filled roles, then I safely began to fill spaces for the other classes.
Secondly, 'drunken Berry', while entertaining and loveable, is purely a thing of fan-work; something of a 'last resort' for when nopony else would have fit a class any better anyway.

Actually, there is a Spike model.
1. Pyros don't 'hate' spies; it's just their job to spy check.Β That was actually quite intentional; Spike hunts for Rarities and blows bubbles at them (sets them on fire).

No, not really.Β I'm fairly certain most, perhaps even all (call me crazy) zebras are striped, and in the MLP universe it's entirely possible rhyming is common.Β Once more, you're trying to focus on a stereotype to build the character around, which limits and narrows down what you can do with the crossover - it's basically ponifying the classes, but less original in that you're trying to do it by using existing ponies.
That's why my crossovers focus on skill and habit first and foremost.Β The only time little traits like that come in is when there's a tie of some sort, or when there's nothing that fits the character (the closest we have to an animal-themed class is the Sniper, being an outdoorsman who has more experience with nature than any of the other mercs).

Engi carries heavy buildings and uses wrenches with one hand. Applejack can carry large/heavy things with one hand.
Applejack and Engi both play guitars of some sort especially in Equestria Girls 2 where applejack plays the guitar.
Both of them have Cowboy hats.

Most of that, however, is trivial and pointless.
Trivialities were a secondary decision factor; only used when primary decision factors didn't work.
The primary deciison factors for Applejack were this; physical strength, endurance, and, if it can be found, love for apples.
This immediately set us up with Soldier, Demoman, and Heavy as ideal classes.
Demoman came on top because, of all these classes, he's the fastest and the most capable in melee combat.
For Applejack, I wanted a class that was as dangerous in your face as it was away from it.
Engi is entirely reliant on his buildings for survival; even a Gunslinger engineer needs a mini-sentry to distract enemies and support him.
It didn't hurt that Demoman's favorite drink is scrumpy - an alcoholic apple drink.

First of all, Earth ponies have the speed faster than unicorns and some pegasi so it shouldn't be lower than base speed (100% or 300 hammer units per second). The Demoman runs at 93% base or 200 HU/s Soldier at 80% or 240 HU/s and the Heavy at 77% or 230 HU/s.
