Dark samus wants phazon to engulf the universe. She's chaotic and destructive. I'd say she's more chaotic evil than anything else. And she sort of does have a consciousness, at least I'd say it was implied based on her planned control of planets, the pirates, and your allies throughout the third game and hunting samus down in the second game. She's definitely not like the other metroids as far as her goals and intellect go. Sorry I like this category the best. Psychotic destructive villains are fun (a la sephiroth, joker, brian moser)

The way I see it is this.
Lawful Good: Dane and Adam. Dane is obvious Adam? At the end of the day, he's trying to due the right thing within military protocol while dealing with someone who more or less abandoned him after he made a difficult sacrifice, which a lot of people can't, or rather, refuse to understand.
Neutral Good: Both Anthony and Samus belong here. Samus has been following orders since the first Metroid game. When she rebels, it's only for the sake of doing the right thing.
Chaotic Good: I'd place Rundas here if not Chaotic Neutral. Sure he's cocky, but he always came across as more of "Let's kick evil's ass.
Lawful Neutral: I would say Noxus from Metroid Prime Hunters. He seems more concerned about his people's views of morality than what's objective.
True Neutral: The Metroids and the X Parasites, simply by virtue of most likely being geared more towards survival than anything else. Even with the intelligence of Samus Aran, the SA-X simply used that to eliminate threats toward itself and others.
Chaotic Neutral: Spire from Hunters. "Just as happy to apprehend felons as he is to commit crimes" pretty much sums it up to me.
Lawful Evil: Yeah, the dick general belongs here. But I think Mother Brain (Wants to bring order to the universe by conquering it.) and Trace from Hunters (Part of a conquering species.), as well as the pirates themselves also qualify.
Neutral Evil: Yeah, Dark Samus belongs here. I'd also nominate Sylux, mostly because he's motivated by focused hatred. And Kraid, since he's more of an enormous enforcer than anything else. Weavel may also count, since his motives are ambiguous at best.
Chaotic Evil: Oh yeah. Ridley. Also, Kanden, since his whole motivation is being able to kill and maim without resistance.
Metroids and X don't count since as feral creature, the fall into true neutral.

Wouldn't Adam also be Lawful Good?
He either outranks Dane, or is equal to Dane in a different branch of military.

Dane is in the navy, Adam is the army. and even then, Adam is a general and Dane is a fleet admiral, so he still outranks him

Actually, that really depends on how many stars he has.
It also depends on whether or not Yoshio Sakamoto has ANY idea of military ranks, because everyone but Samus refers to Adam as "commander" 100% of the time. That would make him a naval officer MUCH lower in rank than Dane.
Although I'm pretty sure Yoshio just doesn't know how the military works.

well, general technically means 4 stars, and fleet admiral is 5.
but yeah, Retro knew what they were talking about, Yoshio... not so much
