I think the Yu-Gi-Oh universe actually would have a hard time with Pokemon, because they are used to holigrams.
Β The monsters are only real under weird circumstances like being brought from another (monster) world, or shadowΒ games, butΒ the game monsters are always holigrams (despite people taking damage from the holigrams sometimes??). The few times that monsters were real, it caused headlines and people panicking everywhere!
So a real pokemon could potentially reak havoc, and since they're legendary pokemon then who knows what would happen! Plus, it would be really potentially bad for the ecosystem since pokemon have their own which replaces animals with pokemon, and Yu-Gi-Oh is mostly based around the real world, with animals!

You never know when a Magikarp is gonna break into your house, I hear their splash almost hurts if you look at it long enough!
All things considered, it's true the Pokemon ecosystem is very similar to real life. However, these creatures have crazy powers! And I know what you're thinking (maybe), 'cause animals like the Mantis Shrimp can punch so fast it boils water around them, and basalisk lizards can walk on water, and other cool things with animals that would be too long to list,
BUT
If you introduced a pokemon into this system, lets say a Pikachu in one case, the other animals would not know how to handle that pokemon. If the Pikachu were to be confronted by a wolf, the pikachu would shock it and the wolf would know not to mess with Pikachu. No animals would mess with Pikachu.
So pikachus would be able to breed with no fear as to what would harm them, and they could eat all the berries they want. They populate alot, they eat all these berries, and soon there are no berries for pikachus or any other animal. Pikachus would be an invasive species!
Introduce a legendary pokemon like Giratina, Palkia or Dialga and the whole space-time will potentially be in danger! (Though, its hard to tell how dangerous that is since humans don't exactly know all the rules to space and time and dimention travelling, there are just theories). Also what would a Giratina eat?
Some pokemon are just terrifying, even not considering the ecosystem damage!

I've heard of bear attacks, shark attacks, death by bees, wasps, but being sliced in half by a brutal dragon? Man, if people had to deal with that, yikes!
