I feel like Moltres' crying has to do more with the fact that he's been sitting there for however long, while Red is right there... and apparently can't hop over a few rocks to get to him.

In the remake (HG SS) its on (actually to be precise, it's inside) Mt. Silver. Mostly due to Victory road being...easier to navigate.

because trainer came into Mt.Silver and they're like...
"FFFF-I'MA FIGHT RED!!"
and they forgot about Moltres...

Moltres is probably crying because it thinks it can't get out, which is the reason why Red is giving it the "Oh you have got to be kidding me" look. Or, it could be crying because it's lonely. Articuno and Zapdos have people around them, or just around the place they're in. On Mt. Silver, it's just Red, his pokemon and Moltres up until the point that you get in there. Hopefully they visit each other and play poker or something XDDD

You know...I'm gonna take a guess here and say he's crying because he's "trapped" by the rocks. It would definitely explain the "you can't be serious" expression on the trainer's face. Moltres could very well fly away instead of waiting for someone to use strength/rock smash.

Moltres is crying because in the generation one games, his stats were very low. because of that, when people went through the cave, no one bothered to get Moltres.
