Description
Gordon gets to the Borealis only to find that the ship is already being contested. On one side the Combine and on the other Glados, who has developed a more mobile form and her own personal army.This is mostly my unrelenting desire to see what happens in the next Half Life installment mixed with my equally unrelenting love for these two characters.
Gordon does NOT like his personal space being violated.

Oh nice! I have a feeling that Corporal Adrian Shepard is on the boat some how, probably also in stasis. One would assume the portal gun or one just like it is on the ship which needs to be taken and used to better serve humanity against the Combine.
However in my head, GLaDOS has somehow also did a time dilation or something where her test subjects, both Resistance and Combine are stuck in perpetual hell as they have to keep redoing the tests/obstacle courses and reliving their deaths over and over again. Only saving GlaDOS from the trap itself does she allow you access to the portal gun on one condition however. The Resistance is allowed to leave the ship, but the Combine must stay their trapped forever to conduct more tests/experiments.
Either that or as you said GLaDOS made her own army of walking tanks like Terminators, but with them being a little more... odd in behavior, but no less deadly.

I like this kind of concept of GLaDOS having a mobile form, almost like the Geth in a way.

I can just imagine Gordan's fighting the Combine and stuff then suddenly all the lights go out and you just hear GLaDOS say "Now I think it's time we all calmed down a little" and when the lights come back on all the Combine soldiers are gone. GLaDOS could be an awesome antihero as she could work with Gordan to save the Earth and find the Borealis (& maybe Chell) but as soon as that's done she'll kill everyone because their from Black Mesa!! XD I can imagine her kicking the Combines ass

It's also possible that the Combine discover GLaDOS, forcing her to take on a more 'android' form which though grants her the freedom of escaping the chains that tied her down to the Facility, but she would bare a human-esque figure - using seductive-gestures and all... but I'm sure it has it's perks too. xD

There were 6 years between HL and HL2, and 8 between TF and TF2. Also they made and then dumped a whole other version of Portal 2 because they believed it wasn't good enough, so I'm not surprised its taking so long. Valve is a company that's not afraid to scrap something if they feel its not up to standards. I have yet to be disappointed by one of their games so I can wait, as long as the end result is worth it.

Well if you play the DLC you'll find that she's killed all of those humans in a matter of weeks. So now, nobody's there to test. Plus the Borealis is hers. Whatever it is, I don't think she'd want anyone touching her things, let alone the Combine. They want to kill off the human race, and if they do that, who will she test on?

I always imagine GLaDOS as a little girl holding deep grudges for everyone that hurts her or her stuff, and she always holds on to that stuff as if she's saying "MINE! No one else can have dis!"
Also, if Portal and Half Life do crossover at some point in HL3, I believe GLaDOS will be the kind of neutral threat. like the zombies and headcrabs, where she's not on anybody's side, and will just try to kill ANYONE. The problem is, how will she get to the North Pole? Or how will the Borealis get back to Aperture?
