According to a theory, they are black because those are just the pupils and, whit time, their lids become large enough to open all the way and reveal the full eyes. The same theory states the Cake Twins actually have colored pupils. Their irises will probably be of a darker color or the same color and they will just mix up.
The theory stems from the fact that all other babies on the series have black eyes, like Snips and Snails, the baby from Mysterious Mare-Do-Well, Applejack here and Apple Bloom on Ponyville Confidential. Outside of comics, the Cake Twins are the only babies with colored eyes. The only flaw in the theory are the instance where babies from the Comics were seen with colored eyes, like Sweetie, but given both are made by different people (Show's by DHX, comics by IDW), canonity of the comics is somewhat debatable (specially because sometimes the Cake Twins and other ponies appear in said comics with black eyes).
