Yeah one time in Pokemon Emerald a wild Baltoy got two turns in a row on me and I only got one. And my Pokemon was faster.

It makes sense if you think of it. The abilities a pokemon has, depending on them, mostly have significance in battle, and are not always in effect at any given time during battle. Take the ability in the comic "Vital Spirit", despite having the ability, it doesn't have to use the ability until there comes such a time when it should be used. I mean some people have the ability to touch their tongue to their nose but you don't see them going around constantly with a their tongue touching their nose. Abilities are things that can be called upon when needed, or when certain conditions have been met.
Take the nose tongue thing for example, unless someone asks, the ability is otherwise pretty useless unless you're trying to impress someone with your long ass tongue lol. Same with Vital Spirit, and most abilities in pokemon, they don't HAVE to be used outside of battle, but some of them DO have outside effects. Like Vital Spirit, if it's leading the part your chance of battling higher level wild pokemon increases by 50%. Other than that, it's fairly useless unless it's being threatened with sleep powder, hypnosis, or otherwise in battle.
So abilities are there, but they can be called upon if needed, or if wanted. Otherwise, it really wouldn't make sense, so I think if given a pseudo-real life situation, if Tyrogue were to be asked to sleep, I think it would close it's eyes and go to sleep. I doubt it would put Vital Spirit into effect unless it wanted to stay up and train, where as he may use his super pokemon ability, to keep himself awake to do such.
Though now i'm rambling, I'm tired so if this makes like no sense, sorry. It's a cute comic though, I liked it I needed that before bed.
