So did Kenpachi kill Unahana? I read the chapters but I didn't understand them because Unahana was using some sort of magic and it got confusing.

A thought about that part... what if Kenpachi was much more better than her than she realised so when she made him strong enough to beat her, he still wasn't strong enough to talk to his zanpakutou. That would have sucked.

Unohana never said she wanted to open communications with his Zanpakuto. All she really wanted to do was unleash Kenpachi from his own self-inflicted limitations and she recognized that his sword was freed also.
The fact that Kenpachi can start to hear his Zanpakuto demonstrates that he is finally being true to himself and is free of his restraints. A Zanpakuto is always calling to its wielder but it is the wielder who may not be ready to hear the message. This was explained in Save Rukia arc @_@

What I'm saying is what if he shackled himself further than she realised so that when he killed her, he was still not at full strength. If that was the case, he still wouldn't have heard it and unohana would've died for nothing.

Well, it's a shonen manga so "the good guys" will generally survive the day... your scenario is more like a story killer since the obvious result would be that Kenpachi is going to get killed in his fight against the Vandenreich because he has no trump card against them. I also think your scenario paints Kenpachi as a different character.
Also, it's highly unlikely that Kenpachi is at full strength now. The goal was never about power levels or whatever. It was about his subconscious mentality. So, even if he did shackle himself further than she realized, she would only need to kill then heal him until he would subconsciously cast off those restraints.
Kenpachi is like a Saiyan in this regard. He had this big potential before he handicapped himself. With each fight, he grew a bit closer to returning to his old self, albeit slowly. The issues were that 1) no one could fight Kenpachi long enough (Royd whooped him quick) and 2) no one could beat Kenpachi.
With Unohana, he had a chance to push himself for much longer than against any other. With more opportunities, Kenpachi was returning at a higher frequency.
Metaphorically, Unohana was chipping away at tiny leak in a dam until the leak got big enough for the torrent to break through on its own.
