I like both very much! They both have great colours, composition and mood. But maybe I like night ever so sliiightly more.

The day version has better "clarity", in the night version the character does not separate from the background.

Well, sure, but since comics (in your style) seldom aim at photographic likeness but rather at readability (i.e. conveying the story without any misunderstanding), even a night time scene can, if you want to, be rendered with clarity.
If you want the obfuscation, I certainly won't complain, but my personal taste runs in the direction of hyperrealism in art: showing things more clearly than they would be in reality or in a photograph -- by "studio lighting", by choosing poses that a person maybe cannot take in reality but which show the reader unmistakably what is happening (and look good in a graphic sense), by colors that look good and help in guiding my attention to what the author wants me to see, etc.
If I want true night, I go outside the house. When I read a comic, I want the idea of night, not the real thing.
All of this is not meant as a critique but rather as an answer to your question. I thought that giving my reasons would help you with understanding what went wrong with your image (or went right with the other) from the point of view of some (minority? majority?) of your readers.

Could it be that you colored the day version first and then simply changed the hue of the levels in Photoshop? That would explain why the day version is so carefully colored and the night version is just a lazy machine-made copy.

I think that if you were to make a print out of this one, I'd take the night time...however, if this were used as a cover, the day time would be more appropriate and picked up due to the (aforementioned) vibrant colors.

Hey, although the Nightone is pretty impressive itself, I like the Day version more... probably the color scheme, more vibrant, which enhances the contrast with the character!
