1 - Tetra is alive and caught by the ghost ship
2 - Since Vaati said "I can't teleport to places I haven't visited", I can't be sure if he has got to the Ghost Ship or not, but it doesn't means he isn't lying (we all know he is a liar anyways right guys?
But who said vaati didn't try helping Reader some point hm? Black smoke means magic. Magic means he can also be planning something evil like taking over the world, which is pretty much written as his intentions...
Aaand, the fact that Vaati keeps convincing everyone so they won't go after the ghost ship implies that, he may be just trying to protect Reader. But since the story is only beginning (I hope so) and he didn't develop THAT much of a relationship with her, plus he is evil whatsoever, maybe he's hiding/protecting the Ghost Ship instead...
Common, Vaati can be smart, guys
'Course there are holes in all this, though. I mean, we don't know if the Ghost ship will play such an important role yet, because Reader may just go there and kick everyone's ass (which I doubt 
The whole story about Vaati being related to the Ship is also a theory. He might just end up saving Reader from whoever is there 
All that is making me hyped for the story, though. ^^'

When I was developing the story, I did actually plan for Vaati to control the ship, and he controlled (villain of Phantom Hourglass since it appears you haven't played the game). BUUUTTTT it would have also included Stockholm Syndrome, so I decided against it. Also, I found out some things about the villain in Hyrule Historia that wasn't mentioned in the game, and the villain was too powerful for Vaati to control (remember he said it was a god? He ain't lying about that).
