I think it's a very valid arguement; if they indeed intentionally switched the two Pokémon, it makes you wonder, why? I don't see any problem with the original idea. It wouldn't be the first, or last, time Gaming companies have made questionable decisions; I would've loved to have seen Ash from the Anime have a "Venemoth" (the "real" Butterfree) in his roster now that you've brought it up. And it would make perfect sense given their similar body plans, especially since "Venemoth" actually resembles a Butterfly as oppossed to the Moth-like "Butterfree".

I also have a theory,
I think Karrablast should have evolved into Accelgor and Shelmet into Escalvier.
Why?
Well, Shelmet, a oyster with a armor, evolves into a ninjabug.
Karrablast, a cute little blue beetle with a tool on it's head evolves into a awesome knight.
With Armor.
