Professor E. Gadd and Twilight Sparkle has been researching ghosts in Evershade Valley, with some assistance from their friendly Greenies. When King Boo appears and shatters the Dark Moon, breaking it into six pieces and scattering them to each Mansion of the valley, the once friendly ghosts become aggressive.

Fluttershy, who is at apartment sleeping with her TV on, wakes up when Twilight suddenly appears on her TV screen. She informs Fluttershy about the situation and asks for her assistance. Twilight uses E.Gadd's Pixelator to teleport Fluttershy through the screen, much to Fluttershy's objection, into E. Gadd's Bunker in the Evershade Valley to search for the scattered pieces of the Dark Moon and solve this problem along side Luigi who at the time was at his house when E.Gadd also use the pixelator to teleport him.
