Usually I just think of random names I like or go to their wiki page and click on the links to see if I can find a cool name... or something. Its weird.

Most of the time. Theyre names sometimes have something to do with their type or what animal or whatever they are.
Like Zippo is my Charizard.. Zippo is a brand of lighter. Drifblim is Zeppelin, My Mr. Mime is Nola after a real female mime, Geller is named after Uri Geller who was a "psychic" who sued over Kadabra... sometimes I just go with a few letters in the Pokemon name to find a name...Hitmonlee is "Lee" and Stunfisk is "Maggy" because the Japanese name is "Maggyo" ... stuff like that.
Sometimes I dont really have a reason. Sam, my Pelipper is named Sam for no real reason...
