I was thinking more like an AU that's basically a mashup of the show, Star Trek, and (as much as I think Joss Whedon is a hack) Firefly, with some Doctor Who for flavor. Something like [link] when you get right down to it...

The three are grown up (well, Apple Bloom and Scootaloo are grown up; not sure if military androids age), and basically live together on a decommissioned corvette that Granny Smith purchased as a young woman, during the infancy of what would become Manzana (Translator's note: keikaku manzana means plan apple.) Freight.

Apple Bloom doesn't want any part of the business world's politics, and wants to make her own fortune, no matter how small. Technically, the ship she and the other two live on was stolen, but Applejack gave her little sister her blessing and refused to report the "theft".

Scootaloo was a drifter who saved Apple Bloom's life in a bar fight. Not much else to say.

Sweetie Belle (technically not her name, but she refuses to respond to her serial number) is, like the ship, a military relic. I'd think of a way for her to have met Apple Bloom, but I gotta go.
