They're just Photoshop gradients, actually, and then I go over it with a low-opacity noise filter layer and a low-opacity halftone filter layer.
The sort-of-secret is that when I'm selecting areas to use a gradient on, I select ALL green areas or ALL red areas to apply a single big gradient to. That way you're guaranteed of the colors being unified.
