Babylon 5, Episode "Severed Dreams" -During the Earth Alliance Civil War of 2260 the EAS Agrippa (an Omega-class Battleship) led a battlegroup to the Epsilon System, with orders to seize control of Babylon 5 and arrest John Sheridan and the command staff. In the battle that followed, the Agrippa exchanged fire with the EAS Alexander. Towards the end of the fighting, the Alexander and Babylon 5 fired every weapon they had at the Agrippa, knocking the ship out of control. Moments later, a series of explosions gutted the Agrippa, and all hands on board were lost.

That episode was really something. You mean the heroes secede from Earth and start a civil war? Kirk and Picard never did that.

It was something to see for certain, but with President Clark going full bore Nazi, if Kirk or Picard were in Sheridan's boots, they also would be left short of alternatives.
I also liked how Sheridon took his combined forces to liberate Earth.

Trek wouldn't have gone there before B5. It would be settled in one episode with no real consequences, like in the TNG episode when the parasites were taking over Starfleet.

Did it? I remember an episode where Picard met a group of Captains in secret, and then one of their ships was destroyed. I'm not sure what happened after that, in that episode.

Here is the actual scene. Babylon 5 and the EAS Alexander had barely survived the initial attack by President Clark's forces (EAS Churchill had been destroyed but took one of Clark's ships out with them) when more of Clark's forces arrived. Was a kickass scene:
