I like it, I like the fact its in tune with the surrounding landscape, it's very biological and organic.

I can see the Blade Runner inspiration with some of the lighting and rain. Though, I always picture the Engineer's world with a much grayer color palette with shades of blue thrown into the mix and their buildings and structures having similarities to Mayan civilization. Still, very nice pic here.
Also, are those Juggernaut ships and the UFO flying around or are my eyes playing tricks on me?

To be honest that was my initial thought too but I really couldn't resist something that looked a little more 'Alien' in style so in the end went for it. Might try that classical feel you mention for another project.
To answer your question, yep, those are meant to be ships though not necessarily those from the film but a similar style.
