My guess is that this is between the Classic and the X series since it is hinted that Megaman, Roll, and the other robot masters aren't around.
My personal head cannon is that Wily sent Zero to destroy Megaman just after Dr. Light's death, but it backfired as he was unable to control his new robot. Zero killed him and went on a rampage. Megaman teamed up with the other Robot Masters (Good and bad) and Protoman/Blues to combat Zero, but he was too strong. Soon, only Roll and Protoman were left, and Blues told Roll to lock down the lab X was contained in. Promoting managed to defeat Zero, but he was damaged beyond repair, and Roll was shot down in the process. He used the last of his strength to put Zero back, unaware that Wily had programed Zero's capsule to activate the same time as X's.
