Then you already know you can't punch out Saren (fight him, But he's pulling the Green Goblin glider thing so you can't melee him)

Nope never the only time the two of you ever activally meet each other is during the two boss fights with him (last one doesn't count since Sovereign (space Cthulu) is in control of his body as the final boss at that point)

Yes but you do punch him in the cutscene actually. I played the game and remember it just as well. In the fight on Virmire when he's grabbed you by the throat, he looks over at either Ashley or Kaidan (whoever you're saving) and in that moment Shepard punches him.
