She's missing the lenses built over her eyes. They're similar to how Adam Jensen's work from the way they were described. Especially at one point where one of the lenses is shattered, Chase gets a look at her actual eye underneath.
That all having been said, this is AWESOME and I'm just glad to see a reference to Gibson.
