Good on everybody who guessed Rin! Though i wasn't very sneaky about it, so it was pretty obvious. I decided to have Obito kill her because in canon she is said to be dead, but they have not yet given how she died.
In this timeframe, Obito and Rin are around 16 years old. Rin is a junior member of the ANBU (along with Kakashi) and she was on her first mission several months before. She lagged behind for only a few minutes when she was caught by Nezumo. But how did Nezumo know to bring Rin? When Obito was crushed all those years ago, Nezumo had been watching with his Sharigan, and saw the events leading up to, and after it. That's also how he knew that Obito had the sharigan. When Nezumo spotted the ANBU group, he recognized Rin and captured her. He held her captive for several months before he deemed Obito ready to kill her. To gain the Mangekyo Sharigan, Obito must kill his best friend, and even though he doesn't consciously remember Rin, he still loved her at one point, and nothing can change that fact, so it will still work (or that's my theory at least)

I'm glad how you rationalized the fact that he still would have to kill her, even though he doesn't remember her (cuz it's sub-conscious) I didn't think it was the best decision at first (story wise), but I think it fits now.
