Honestly, I think that King Ghidorah's multiple heads are the kaiju-equivalent of Dissociative Identity Disorder (also known as Multiple Personality Disorder), a mental illness where a person has several alternate personalities and identities. In Ghidorah's case, those alternate personalities manifest as extra heads, allowing all three personalities to control the body simultaneously.
The reason I say this is because King Ghidorah is never referred to in the plural, only as one monster. And when Burning Godzilla completely obliterated the body, the middle head was still conscious and alive, and would have likely regenerated the entire body if Godzilla's didn't blast him, suggesting the middle head is the original personality.

There's actually a pair of conjoined twins alive right now, Abby and Brittany Hensel, that literally have two heads but one body from torso down. I wager it isn't too unlike that with Ghidorah's heads.
