Xehanort's Creator, Wheatley Transfers GLaDOS' consciousness to a clone grown from a potato (Via the Chekhov's Gun of the Game: The Doofensmertz Evil Inc. Spirit Replicator-Inator.). Xehanort Ultamately captures Riku and Sora, Absorbs the Kingdom Hearts Universe, (Xehanort is Shadowborg, a being who's soul posessed a MissingNo to become the Entity of Atop the Fourth Wall) Leaving Only Kairi, feeling like something has been ripped from her somehow (That's Because Namine's been transported to the clone body Via Xehanort's Power as the Entity) Ultamately she winds up aboard The Omniversal, One of Several Spaceships Traversing the Fading Omniverse (At the Time of Chapter 1, there will be 18 Universes Remaining. consult Noein for Quantum Physics Technobabble) and Begins her Journey as a Keyblade Weilder...
And I shall Tell you the Story
The Whole of Existance is Dying, All Universes are in time loops ranging from mere seconds to an Entire Day. It is because the Forge Universe has been swallowed whole by the Shadowborg, an Entity that can traverse the Timestream of Countless Universes and Ultamately Absorb them. There are various people who traverse the Cosmos known as Drifters or "Space Hobos" as Captain Trasme Skywalker calls them. Since the day his Universe was Destroied by the Entity, He has been gaining members for his Cause and Sending Countless Civilians to Crystal Tokyo (Imagined by Naoko Takeuchi), Moved to a Universe where only a single moon Remained from what it once was it has become an Obama Galaxy (as a Reminder of the guise Shadowborg used to Distract the Forge with ludicris bills such as SOPA, In fact when he was found out, he swallowed the Universe Whole!). Now they Search the Cosmos for the beast who wants to silence the Universe, and to do that, they must boldly go where no lifeform has ever gone before.

Hmmmm I think I caught a few of the external references but I'm still a bit confused on the most. I think you mentioned Portal, Finieus and Ferb, anf Linkara's MissingNo Arc, but after that kinda got lost. I hate to say it but my expertise is mainly in the nightmare and macabre, think Higurashi No Koro Ni Kai or Jigoku Shojou, or the subtext of Adventure Time. Is there any of that sort I can help with?

-Hikari talks to her Brother, Tedd Verres and his Friend, Elliot Dunkel, on the Way to the Bus Stop and along the way runs into Takeru. She notices something familiar about him.
-Trasme is tinkering with his ship and finds a Message from the 11th Doctor.
"If this Message has been found, then I've resorted to the Chamelion Arch to fight back Shadowborg, There is a set of rules for if i get corrupted by his linkering Darkness. First, If I hurt anyone, forgive me and the Xehanort Character. Second, dont worry about the TARDIS, I've done some tinkering and it can acompany me in Human form, not a bad way to spend the last years together with someone. Third, you have to find out how Shadowborg came to be ressurected>>>FF>>>And Ninty-Three, If There is only one universe left, it will collapse in on itself and Die, silencing Time and Space Forever, leaving only...the Shadowborg"
