Because Arpeggio was the one who actually established the course of the plot. He was the one who planned the heist to steal the Clockwerk parts and organized the Klaww Gang's spice operation. She officially took over as the main villian after she betrayed Arpeggio and combined herself with the Clockwerk frame instead of Arpeggio.

We didn't know about Clockwerk either until the end of the first game when Sly started noticing all the shadows in the backgrounds of the pages of the Thievius Raccoonus. They typically don't reveal major enemies or major features of enemy characters until the end or near the end of the game. Arpeggio's level was the last level which pegged him as the most important of the Klaww Gang and the mastermind behind the theft of the Clockwerk parts. Neyla was an independent agent who faked working with Arpeggio in order to overthrow him and take the Clockwerk parts for herself to gain Arpeggio's desired immortality. This essentially means that Sly actually faced two separate, major villians during the plot of Sly 2 Band of Thieves.

Dude...why would I draw Clockla? She's just neyla inside the Clockwerk frame...essentially I'd've had to draw Clockwerk twice...and no one would be able to tell the difference...

Clockla's body is more stuby and a little short limbed, plus the voice

Dude...there is no way to distinguish between them based on appearance...all neyla did was jump inside the Clockwerk frame...in no way did it alter Clockwerk's outward appearance at all! Besides...clockla is neyla...why would I draw her twice?

Actually what did change the shape was that the claw gang didn't collect every single piece, that causing it to be smaller

Yes they did! Arpeggio had the remaining parts in his blimp! Beside even if there was a size difference it wouldn't be distinguishable through the drawing which again makes drawing both Clockwerk and clockla unneccessary...
