Shadow said he'd fulfil his promise to Maria and Amy, even though they haven't known each other for that long. Just shows what an impact Amy can have on others. Also, there's the whole 'miracle of love' pathway from StH which further supports this. Amy's also swooning over Shadow in the true ending of that game. Not to mention the small shiptease in Sonic Battle. For those reasons, I can see why people would pair them together.
