I think Gendo was trying to get Adam to fuse with Rei so that he could control Lilith. Unfortunately for Gendo, Rei fuses with Lilith and Instrumentality happens.

They're different canons, sort of like how there are a bunch of "Gundam" series but they have little to nothing to do with eachother, but Evangelion has the same characters and a very similar plot. It is possible(some theorize) that after EoE life restarted on Earth and billions of years later, Rebuild is taking place; but hey, that's just a theory, an anime theory! So basically they're just different but similar stories, one doesn't directly affect the other, so no.

That's just a theory I came up in response to the theory that Rebuild takes place after End of Evangelion. Which considering that Shinji is responsible for Third Impact in EoE and Rebuild 2.0, it kind of makes sense. As for the Rei has Lilith's soul thing, I'm not sure if that was in one of the original episodes or it if was in End Of Evangelion.

The last t.v. version is when they're doing mentally while the EOE is doing physically. Well Gainax have their budget gone in that time. People even say to people who're gonna plant to watch Eva. They did this in order to not get confused as crap.
