Three years have passed since the infamous master criminal and illegal arms dealer Hugo Snyder was vanquished by his former mentor and ex-friend Mori Tanaka, Mori's son-in-law Sam Douglas, and Sam's three young sons—Sam Jr., Jeffrey, and Michael, better known as Rocky, Colt, and Tum Tum. Sentenced to California State Prison, Snyder brooded daily over the humiliation inflicted by the three young ninjas . His hatred was tinged with a measure of respect for their combat prowess, yet his desire for revenge burned unabated. Fortunately for him, Fester, Marcus, and Hammer—the inept surfer-themed thugs who had botched the kidnapping of the Douglas brothers—eluded capture and often visited him in prison. With their help, Snyder successfully recruited a group of mercenary ninjas known as the Shadow Gang to kill the brothers.

Rocky, Colt, and Tum Tum, now 15, 14, and 11 respectively, are no longer children playing warriors—they have become true warriors (technically, Tum Tum is still just a child). In just a few short years, they've embarked on extraordinary adventures such as protecting their grandfather's home from burglars, shielded a young Native American girl from thugs, penetrated a waste management facility, repelled a biker gang, exposed a malevolent businessman's evil nature, and rescued a Native American village and an amusement park from villainous threats. Additionally, they've revitalized the career of TV star Dave Dragon. Their discipline and skill in martial arts are now both impressive and formidable. They had become a virtually unstoppable force of justice.

They were spending another summer break from school at their grandfather's cabin learning martial arts and ninjutsu. But this time, they had a new recruit; Amanda, the tech-savvy girl who was instrumental in the 3 Ninjas defeating Medusa. While grandpa Mori had gone grocery shopping, Amanda was learning punching techniques from Rocky. Rocky was the best puncher of the three brothers; not to dissimilar from a certain Italian Stallion whose name he shares (but let's face it, the young ninja can give the old boxer an even worse beating than Apollo Creed did).

"Say Rocky, mind if I work with Tum Tum for a while?" she asked.
"I don't know why. The only thing he can teach is how to get a stomachache!" said Colt.
"Shut up spaz!" retorted Tum Tum. "At least I didn't lose to a girl!"
"In case you forgot, she was no ordinary girl. And you're gonna get no ordinary beatdown, twerp!" threatened Colt.

As usual, Rocky had to play peacemaker. "Guys, please, we have company. Try not to kill each other until grandpa come back from the store. Unbeknownst to them, the Shadow Gang were fast approaching. Led by Fester, who wanted his own revenge on the boys, one dozen Shadow ninjas moved through the woods with deadly intent, their eyes fixed on the cabin. They see the 3 Ninjas and Amanda through the bushes. "Alright dudes, there they are. They got bigger, and the little dude dyed his hair, but it's them. But the girl is a new face. A bodacious one!" Although they realize that Amanda was not one of their targets, they decide to kill her first due to her apparent friendship with them. One of them loaded an arrow in a bow and fired at Amanda...only to be caught in the air by Colt!

Unbeknownst to Snyder, Rocky, Colt, and Tum Tum have become considerably more powerful since the last time he saw them. Grandpa Mori taught them to "see with their ears, to become one with the environment." And since Colt was the fastest of the three, him catching an arrow in mid-flight was as natural to him as falling for ethnic girls.

Amanda nearly fainted when she saw it. Rocky caught her and set her down on the ground. He and his brothers then turned to the direction of the Shadow Clan. Their cover blown, the group stepped out into the clearing. The boys recognized Fester. "You?" said Rocky. "Yeah, you little twerps. Me and my bros weren't caught by you precious dad. As you can see, I made some new friends. And unlike last time, we're not gonna kidnap you. We're here to exterminate you little bugs. Mr. Hugo Snyder sends his regards." said Fester. "Who's Hugo Snyder?" asked Amanda. "You don't want to know." replied Rocky.

As the Shadow ninjas armed their bows and arrows, Rocky told Amanda to run for cover. When she did, the ninjas fired their arrows. But Rocky, Colt, and Tum Tum easily dodged or caught them. In an exceptional display of skill and speed, Tum Tum knocked the arrows coming his way out the air with his legs, breaking them in half. The Shadow Clan were taken aback by this. Still, they drew their swords and charged at the boys.

Rocky performed a spinning back kick at Fester, sending him flying back several feet into the air. He hit a tree and was knocked out. Rocky then proceeded to beat up five others. Colt lured some others into the forest where he leaped into a tree. He occasionally popped down, punched a few, and leaped back into the trees. Each blow he delivered was a testament to his speed and accuracy, leaving some of the Shadow Gang disoriented and afraid. Tum Tum, the youngest but by no means any less skilled, ran into the woods and used his environment to his advantage. Long ago, he and the others set traps around the cabin to ward off trespassers. He set off some of them such as snares, battering rams, and shuriken launchers.

A few minutes later, Fester regained consciousness. But he awoke to a frightening sight: his comrades were beaten and injured. Rocky stood in front of some with his arms folded, Colt was down on one knee with a satisfied smirk on his face, and Tum Tum was standing on two black ninjas screaming and flexing in triumph. "What the heck are you kids?" he asked.

"I'm Rocky, Ninja of Strength. I am strong, solid, and cool like granite rock."
'I'm Colt, Ninja of Speed. I am fast and free, holder of the spirit of the young horse."
"And I'm Tum Tum, Ninja of Energy. My energy begins and ends with my stomach."
"TOGETHER, WE'RE THE THREE NINJAS! I-YAH!" yelled all three.

Fester pulled out a revolver and pointed it at Colt. "Enough of this old-school stuff. Let's see you little dudes dodge this." said Fester. "Okay." he replied. Ture to his ninja name, he ran towards Fester, reaching him before he pulled the trigger despite the fact that they were several feet apart. He then snatched the gun from his hand and tossed it behind his back to Rocky, who then crushed it in his right hand! Terrified, Fester tried to make a break for it, but Colt outpaced him and performed a sidekick that sent him flying back towards Tum Tum, who performed a series of incredible kicks which knocked him out!

Amanda reappeared and said, "That was incredible! You guys really are super ninjas! While you guys were fighting, I ran into the cabin and called your dad. He said he's on his way with some of his men." "Good thinking on that part, Amanda." said Colt. "Maybe there's hope for you yet." snickered Tum Tum.

A few minutes later, Mori returned with the groceries as well as a look of shock on his face when he saw Rocky, Colt, Tum Tum, and Amanda dragging the unconscious Shadow Clan ninjas around. "Grandpa," Rocky began, "Snyder sent these evil ninjas to kill us. They were led by this fool," Rocky pointed at Fester "one of the guys who tried to abduct me, Colt, and Tum Tum from our house." "But as you can see, we kicked their butts!" continued Tum Tum. Naturally, Mori was furious. But he was happy that they were all okay.

Fester and the Shadow Gang were defeated, subdued, and destined for incarceration. The trio of ninja brothers emerged triumphant, their unity as siblings and warriors solidified more than ever. Amanda's determination to match their prowess had intensified. And Hugo Snyder's pursuit of vengeance had floundered... but only for the moment.
