In the Manga green is female and I thought it was the same in the anime?!

It depends on the version you're basing it from. I read translated scanlations of the Japanese one so Green's the dude and Blue's the girl. If you read the NA or EU edition, then he's Blue and she's Green.
The same goes for Pokemon Origins. I hope that cleared things up for you.
