This is a post-neutral run dude. That when you kill asgore and some monsters, that whill explain why there are some royal guards missing, and why undyne is the queen.

Aside from the possibility of Alphys being dead, I actually believe the real issue here is that the Core itself exploded. Which would explain Mettaton's condition, and without the sole source of renewable magic it would slowly diminish until all magic is gone from the underground, in the air, ground, etc. Not even Sans or Papyrus would be able to keep themselves together when magic is all gone.
But if someone managed to fix/rebuild the Core things could improve. Though I would assume most if all of the monsters capable of that died in the possible Core explosion atleast in this AU.

Wouldn't Sans be capable of rebuilding the CORE?
And I wouldn't think he would die without the sole source of magic, or anyone, for that matter. Magic is not really explainable, so make your own theories. Mine is that magic inside monsters "recharge", and the magic from the CORE is used for other things.

Alphys committed suicide, didn't she? Well, of course she did. She couldn't bear it, the human whom she helped ruined the underground, she has amalgamates hiding in her secret lab and Asgore died. Alphys might've been the only reason Undyne managed to keep herself together all this time but after her death, Undyne lost it all.
