How is it controversial? I don't see any mistakes in the lore, and maybe I'm not looking hard enough, and no one knows what the protheans were really like. I like this version.

I shouldn't talk shit behind people's back, it's too low for my taste.
And I agree with you that virtually nobody knows what the protheans and their culture were really like, that's why we fans get to elaborate.
And honestly, hater's gonna hate... if people don't like fan fictions or headcanon stories or Protheans in general, then it'd be wise to skip this comic to begin with. I don't understand why would people start looking into thing that they're not fond of and make themselves SO angry.
Hurry shove me your prothean OC, I need more crews to this fleet, we have so many ships and so many Reapers to fight with!

I love the new prothean VI, looks like a norse goddess.
Very interesting character development, and love the prothean costumes!

So... as far as i can see here, i think Vahana just like Shepard in her cycle. Correct? And the difference is she failed to united every species and race to work together in this cycle. So if she died then, umm.. lets just say she re-born again to be The Shepard we know now.

Well to be honest i doubt it too about the concept of reincarnation or something like that. I just think "if" her soul can't rest in peaceful and still take a burden for failed to save peoples she care. And knowing The Reaper back to destroy all cycle in the galaxy every 50.000 year once. Maybe she request to "The Mighty One" to send her back and complete her mission by give the Reaper full payback.......
Alright, i think i need to stop this and back to my paperworks now, just slide too many crazy idea here. But yes i do believe He is exist for our goodness.

Ah.
I'm not an atheist and respects all religions (as long as they don't go nuts), but as a story-teller, I'd prefer to leave religious elements at where they are, unless it's a fiction which clearly stated its influence/inspiration based on religious materials. Because introducing gods would be expanding the universe setting into something rather uncontrollable... unless your main character has god-like attributes or is in fact a deity to begin with. I don't know, the kind of setting would be kinda too perfect for me and I'd wont be able to elaborate stuff on immortal perfect characters... after all we wouldn't have to if he/she is perfect already.
But I like your concept, it has a Hinduism/Buddhist feel. In both religions, there are enlightened souls who'd chose to reincarnate themselves over and over in order to save souls from the cycle of damnation, it's quite admirable to have such virtue.

Oh, don't worry about that. I didn't question what your believe about religion or something its all your own choice, what i said at the last is just my opinion view. Beside this story is about the ancient cycles, very old and forgotten which they believes about harmony of the universe.
Yeah its really hurts to know the very glorious race in the galaxy was vanished by canned creatures and when one knows the truth no one even believed it if their times comes to an end if they not united strength together. Until The Reapers knocking their front doors and they become nuts like a Krogan lose their quad.
Sometimes i just thinking if there are any decision option for Shepard which said "I tell you what but you didn't believe me, now eat that assholes!! I am tired to save your sorry ass." +1000000 RENEGADE Points.

Ignorance is not a bliss, this is my impression on ME3.
And yeah I agree with the renegade part. Even though I only did a 100% paragon playthrough, there are just times I'd wished to have the same gloating options to choose with... them councils were just spending too much time messing around with politics.
IMO it's all about uniting the races together.
Oh and just a quick catch-up with the previous posts. Vahana was more like a protector than a fighter. She led the fleet and tried to make it into a safe zone for refugees... of course we all knew that some indoctrinated individuals did manage to slip in and...... you know the rest. As Parvani have mentioned, their peace was based on a consolidated effort in keeping secrets. Even their Mainframe VI keeps secrets, it was a rough time...

Wait, if i am not wrong their VI can detect indoctrinated people, right? Just like VI Vendetta in Thessia he can sense Indoctrinate Aura when Kai Leng appear to challenge Shepard. Are the VI in Penumbra Apex have the same system to detect it too?

I was thinking REALLY hard about the VI's ability on detecting indoctrinated individuals. it took me actually more than 18 hours just to think how could Nyx have overlooked indoctrinated undercover agents.
I question their criteria in evaluating indoctrination in particular... it seems like they don't only judge it based on a cyborg/non-cyborg criteria, there's more to it, but I honestly couldn't figure it out.
So my idea would be that some of these indoctrinated people were with their family and friends who didn't think they were, they'd even probably blend in and bonded with a crowd of refugees before being rescued by the fleet. So when Nyx wanted to exclude these individuals for homeland (homefleet?) security, the refugees repelled... and this put Vahana and many admirals into a dilemma. As the Exemplar of Protection, Vahana was torn deeply because of it, sad fact is that you just couldn't save everybody in a war.... no body could've never done that.

Or the indoctrinate agent in cover persuaded some of Apex mechanic which not indoctrinate before they get in on the ship to lower The VI security system so they can't detect it precisely.

Yeah, i just remember about Javik dossier lines when Shepard comes to Eden Prime to revives him from torpor condition.
In one Prothean vids image (which only Shepard can see them) it's explained if the Protheans has a secret plans to save their races. All the last stand Protheans will sleep in stasis mode until the Reapers comeback to their dark galaxy but in the end their undercover agent found it and leaks it to the Reapers and mess with their last plans. It result just Javik the only survivor in stasis mode after Victory the VI blow up the secret place with a Nitro Bomb and buried it for 50.000 years.
Yes, the proud of Protheans hierarchy is their main strength as well their main weakness and with just one combat doctrine it backfires them like hell when the Reapers found a weakness in there.

I'd even say that Victory may be sabotaged in some way to put the logic of "victory at ALL costs" to the extreme. I don't believe a VI could be so stupid to disregard soldiers' lives as a military strength.
The Reapers would put deliberate use of a race's weakness, and they had no moral like mortals do...

True, and that was the main reason why Javik got Anti-AI Post Traumatic when he found out in The Normandy there are AI system that controls all of its (EDI). He even orders Shepard to put EDI or Legion into Airlock Room.
But the differences is Shepard never treat the AI as enemy or second guessing EDI as potential Friend or Battle Partner. That's why EDI found her true identity as a human being in Shepard's.

I'd say it's particularly because Joker's action in unshackling EDI that made it very significant. Also EDI chose to assist Shepard than leaning towards the Reapers because she didn't forget Joker's favor. Otherwise she'd only remember it was Cerberus/human who have created her and shackled her.
We'll see what happens in strips 4 and 5.
I have 70% of the plots done and am trying to make sense out of the villains.
