Personally, I think that the box contains new gems for the necklaces and crown.

Think about it.

When the old gems were inserted into the Tree of Harmony, it produced a flower, which the box was inside.

And what purpose do a tree's flowers have, you ask?
Well, a tree's flowers produce its fruit.

And by inserting the keys into the box, the Mane Six will essentially "pollinate" the flower, causing it to bear its "fruit": the new gems.

Moreover, the new gems would enhance the necklaces and crown, bringing about the creation of all-new "2.0 Elements".

Remember what Celestia said in Magical Mystery Cure? When she described the virtues of the Elements in an "upgraded" sense?

(They were: Integrity(Honesty), Charity(Generosity), Optimism(Laughter), Compassion(Kindness), Devotion(Loyalty), and Leadership(Magic))
Well, those would be what the names of the "2.0 Elements" would be.

These were the "1.0 Elements":
*Applejack: Element of Honesty

*Rarity: Element of Generosity

*Pinkie Pie: Element of Laughter

*Fluttershy: Element of Kindness

*Rainbow Dash: Element of Loyalty

*Twilight Sparkle: Element of Magic

And these would be the "2.0 Elements"(named after the "upgraded virtues" that Celestia mentioned):
*Applejack: Element of Integrity

*Rarity: Element of Charity

*Pinkie Pie: Element of Optimism

*Fluttershy: Element of Compassion

*Rainbow Dash: Element of Devotion

*Twilight Sparkle: Element of Leadership

(C'mon, you have to admit that those names are pretty awesome-sounding, ESPECIALLY "Element of Leadership"!)

WOW!!! my head just EXPLODED!! Your analyzed head canon was GREAT!! And explains EVERYTHING!!! And if the gems are like seeds I wonder what the new gem shape would be. Will the ponies themselves get upgraded themselves?( unlikely, but a thought )

...Well, due to the new "Rainbow Power" toyline, as well as heavy foreshadowing in the show that this "Rainbow Power" is a new "friendship power" that the Mane Six will get from the box as a replacement for the Elements of Harmony, I had to completely remake my theory. Here's what it is now(WARNING: it's lengthy):

The "box" is the seed from which the Tree of Harmony grew.  The Tree doesn't need the seed anymore, but it is aware(in my headcanon, the Tree of Harmony is actually a conscious entity) that the seed still contains the incredibly powerful friendship magic(Rainbow Power) that allowed the Tree to grow.  And, as such, the Tree of Harmony cannot let such a great power go to waste.

But fortunately, the Tree has found potential recipients of this power: the Mane Six.  In the past, it let them use its power to help them save Equestria; and now it feels that the time has come for them to start saving Equestria with a power of their very own.

Remember these things from S1E02:
*The Elements of Harmony required a "spark" to awaken, and this "spark" can only be caused by those who share the Element's traits.
*Twilight said that she and her friends EMBODY the Elements of Harmony.

Also remember this from Equestria Girls: The ONLY Element in the human world was the Element of Magic, and Twilight didn't even HAVE it...but she and the AU(Alternate Universe) counterparts of her friends still had the power.

What I mean to say is...in Seasons 1~3, the "Elements of Harmony" were merely just catalysts that used some of the Tree's power to help the Mane Six manifest their own.

Now back to the theory itself.
One must note that in Season 4 thus far, a "new rainbow" has been turning up.
It first appeared in S4E02, in the forms of the streams of magic that flow from the Elements to the Tree itself.
After that, it's been frequently turning up in the episodes where the Mane Six receive their key items.
Now, why do I call this a "new" rainbow?
Because its colors are not that of your typical "Roy G. Biv" rainbow...rather, they're the body colors of the Mane Six. (The colors of the "new rainbow" go like this: Pink(Pinkie Pie), Orange(Applejack), Yellow(Fluttershy), White(Rarity), Blue(Rainbow Dash), Purple(Twilight Sparkle).)

And in the "key-finding" episodes, at one point, when the member of the Mane Six whom the episode focuses on are doubting their "Element virtue", they see the "new rainbow" illuminate something that relates to their friends (or, in the case of S4E12 "Pinkie Pride", she sees something with the colors of the "new rainbow".)
Immediately after that happens, that "new rainbow" briefly shines in her eyes.
Finally, the "new rainbow" also shines on the key item that she receives near the end of the episode.

You know what I think that means?
The Tree of Harmony is CLEARLY testing the Mane Six to see if they're worthy of bearing the Rainbow Power.

You see, when the Mane Six gave up their "physical Elements"(the gems), their "symbolic Elements" went dormant.
But the Tree of Harmony is aware of that, as the trial it has presented is based around this.
If the Tree could talk, it would describe its trial like this: "If you can prove that your Elements still remain with you in spirit by bringing me six keys, I shall grant upon you something even greater than the Elements."

You're probably asking, "now what does the 'new rainbow' and the keys  have to do with this?"
Well, the first time the "new rainbow" appeared was right before the Tree revealed the box.
I view this as a "hint" that the Tree gave the Mane Six early on, so that they could remember this to help them in their trial.
Whenever the "new rainbow" illuminates something, the Tree is reminding a member of the Mane Six of both her "symbolic Element" and her importance to her friends.
And the "new rainbow" shining in her eyes in response?  That's the "spark" I referred to earlier; when that happens to one of the Mane Six, it means that she has reawakened her own "symbolic Element".

And in regards to the keys...the Tree of Harmony actually has all of the keys. But as you can expect, it's not just going to hand over the keys to the Mane Six; they must EARN the keys.
I have to say that I believe that the events that put one of the Mane Six's Elements to the test are NOT planned by the Tree; it's just taking advantage of the situation.
As you know, when one of the Mane Six demonstrates her "symbolic Element" in the situation, they receive a gift.
The gifts themselves are perfectly normal items, but again, the Tree takes advantage of the situation here; since one of the Mane Six received that item as a reward for demonstrating their "symbolic Element", the Tree makes the item a vessel for the key that corresponds to her Element. (The "'new rainbow' shine" signifies that the item is a vessel for a key.) The keys will reside within the items until the time to use them comes, at which point(well, at least from what I think) the keys will emerge from the items.
(The Mane Six aren't aware of this, though.  In fact, Twilight is convinced that there are still physical keys left to find, and as such she doesn't know that finding the keys is a "if you seek physical keys, then you will not find them" deal.)

In short, the Tree of Harmony will deem the Mane Six worthy of wielding the Rainbow Power once all six of them reawaken their "symbolic Elements".
This is because(I'm guessing this, but it's actually very likely) the Rainbow Power will allow the Mane Six to gain full control of their "symbolic Elements" and use their power without the gems.

(And assuming that the above is true, this means that, unlike the Elements, the Tree will not need its Rainbow Power back from the Mane Six...since the Tree doesn't need the Rainbow Power anymore, it's theirs to keep.)
