sai actually does let you do transparent backgrounds!
if you save it as a .PNG usually a little window pops up and if you choose the second option
"all pixels have opacity" or something like that, it will be transparent~

What program are you using? UvU SAI Doesn't let you do transparent background but Photoshop does, (if you save it as a PNG and delete the background)
