Did you use your Wacom with this one? Was it your intention to keep the pencil marks? You can always use burn on that layer to get rid of them.

Well, there are several options for getting rid of the pencil marks. The easiest would be to do the 'inking' on a seperate layer. Then you can just delete the scanned in layer or erase the lines. Just as long the bottom layer is blank.
For the burn tool, again, do the inking on a seperate layer. Then use the burn tool on the original layer. Good luck!
