The reason which Waluigi never made in Smash Bros. is due the fact he is technically an filler character.
After all, he only debuted and still appear in Super Mario spin-off games, so technically he doesn't exists.
He never made an actual appearance in main Super Mario games and is not even part of Wario Ware series.

Isabelle in other hand debuted in the fourth entry of Animal Crossing and was meant to be the series new avatar. She appears right in the cover art in New Leaf, is seem in the game's start up icon and introduct the mayor role for the player.
She is also required to start up projects, however that doesn't outright means she is the "real mayor" since she can't take any action without the player telling her what should be done.

It's also required to non mayor players to meet Isabelle and register themselves as new residents.
She is also seem in the game's start up whenever a file is loaded and set up several events, including the town own demise if the player ask for it.
