Similarly to Nami before joining the crew, Nissa had a pretty heavy pirate prejudice. The reason is because she was told that pirates killed her parents in cold blood when she was a baby (obviously not the Straw Hats specifically), and thus the logical rationalization to her is that pirates are the reason why she had to live in the Kusa Village Orphanage and be emotionally scarred by Sheila.

Also considering Nan (the woman who ran the orphanage) was a retired Marine, she probably would have grown up drinking the Absolute Justice Koolaid regardless of if pirates were the ones that made her an orphan or not.
