Kara no Kyoukai movies are also set in the Natsuverse. Where exactly, I have no clue.

It's actually kind of complicated. Essentially, EXTELLA takes place after the Male Saber Ending of Extra, but there was a whole bunch of stuff that got left out of the original game due to time constraints that Nasu later confirmed in his diary, which I will attempt to summarize below. As a side note, CCC canonically takes place between the 5th & 6th Round of Extra.

According to Nasu, the story follows the Male Protagonist, (HAKUNO) and their Servant, Saber (Nero). During the course of the story they are often aided by a New Character, a Female Classmate who is always eating yakisoba bread, & her Servant Archer (Nameless), who provide them with advice Rin or Rani normally provide in-game.

That isn't to say Rin & Rani have been replaced, simply that they have slightly less screen-time, their overall roles remain unchanged from the final Product. The other characters are likewise unchanged, save that Run Ru's Lancer Servant (Vlad III) is replaced with Elizabeth Bathory & Leo's conversations become increasingly more confusing as time passes.

The Plot of EXTRA proceeds as canon for the first 3 Rounds. In the 4th Round HAKUNO & Saber's opponents are Atrum Galliasta (Medea's Master from F/SN) & Caster (Tamamo). Prior to their fight, Atrum has Caster seduce HAKUNO to make him pity her while he searches for HAKUNO's data on earth. He fails because there IS no data to find.

Following his defeat, Atrum uses Tamamo as a scapegoat to escape the firewall, only to be disposed of by either Julius or the Moon Cell off-screen. HAKUNO uses a Command Seal to save Caster from the firewall & she starts calling herself his servant, much to Nero's ire.

The 5th Round against Julius & Assassin (Li Shuwen) plays out as normal. However, before the announcement of the 6th Round, The events of CCC take place. While Caster remembers the events clearly, Nero's memories are foggy, so it's likely the events of CCC Fox-Tail play some part as well.

Following the conclusion of CCC, the 6th Round resumes regardless of whether Hakuno saved Rin or Rani. However, upon returning, Kotomine.exe shocks HAKUNO by revealing Leo was defeated in the semi-finals. To make matters worse, the name of the Master who defeated Leo is hidden by jamming & there's no trace of them anywhere in the school.

Tamamo & Nero try to discover the truth, eventually coming to the conclusion that the enemy Master 'Has No Name'. When Hakuno enters the battlefield, he finds himself in a wasteland like the grand canyon, and smiles contentedly at the sight of his opponent: The 'Female Classmate' who often gave him advice.

The girl calls for her Servant to attack, and drops her disguise...revealing herself to be the FEMALE Protagonist, (Henceforth referred to as KISHINAMI). Like HAKUNO, she was an NPC based off the original Hakuno Kishinami, however to avoid a program error, she was given a female form and mentality by the Moon Cell.

Since they are essentially the same person, when HAKUNO obtained sentience, so did KISHINAMI. However, since she is an 'Inferior Copy', she cannot bear the burden of an ego (Soul) and so is fated to self-destruct even if she wins the 7th Round, though she herself is unaware of this.

During the fight, Saber learns that the only reason Archer helped them in the past was because KISHINAMI will die if HAKUNO dies, due to their shared link. Archer admits during the fight that he's aiming for a 'even if she loses, she's satisfied at having done her best' ending for his Master, since he's the only one who knows of her fate.

The reason for Leo's bizarre conversations is also revealed, namely that, for some reason, he was immune to KISHINAMI's camouflage, but at the same time couldn't differentiate between her and HAKUNO. To him, they were both Hakuno Kishinami, and so his loss to her carried out the same as in-game canon.

Needless to say, HAKUNO and Saber are victorious. As KISHINAMI is deleted, HAKUNO inherits her memories of the confrontation with Leo, becoming the true HAKUNO KISHINAMI. On the way to the Moon Cell, they are caught by a bug check. To quote Nasu, The Moon Cell gets HELLA PISSED at the presence of a servant that already lost (Tamamo).

The Bug Check plays out similarly to Caster's Parting scene in CCC, except instead of being deleted, she tries to gain points by risking her life to have a heartfelt farewell scene, only for Nero to 'accidentally' kick her off the path. Caster vows to return, HAKUNO laments over the 'terrible accident' and they continue on to face Twice & Saver. Roll Credits.

Additional Notes:

Like Apocrypha, the EXTRA series is an Alternate Timeline that diverges from the main Nasuverse at a specific point in time. In this scenario, the 'event' in question took place during the 1970's, and lead to Earth's Mana completely 'Drying Up' by 2030. 

This would likely explain why Atrum is present in 2030, as he most likely never became Medea's Master during the 5th Holy Grail War, which likely never happened to begin with. Likewise, while both Timelines have an 'EMIYA', the one in Extra is less cynical despite essentially being the same person. His stats are also slightly different.

Also, on the subject of KISHINAMI's Servant. Due to her lack of a soul, Archer (Nameless)'s appearance was corrupted, with half his body being 'collapsed' and 'burned'. This explains why neither Nero or Tamamo recognize him during the events of EXTELLA, as that particular Archer is from an Alternate Timeline where KISHINAMI won.

Hypotheses:

It is my personal belief that the 'Event' that lead to the deterioration of the Earth's Mana is the Dead Apostle Ancestors Aylesbury Valesti Ritual. Either something went wrong or the revival of the Dark Six drained all of the Earth's Mana to the point it couldn't replenish it anymore.

Last Encore takes place in an Alternate version of Extra where the Game's Antagonist ended the Grail War early, essentially trapping everyone in the Moon Cell. It also introduces the concept of the Male & Female MC's existing in the same timeline, so it's possible they borrowed this element from Nasu's notes for Extella's Backstory.

While Caster recalls the events of CCC (Nero's memories are fuzzy), it's possible that the Gilgamesh Route was the Canon Route for CCC, since I can think of no other reason for him to recognize Hakuno during the events of Extella.
