Description Ms. Faust said mix it up a little, and so I did. Actually I was going to make this before, but her comments sort of galvanised me and this is the result!

I knocked this out in about half an hour in Word. It works basically like a giant Punnett square . The two inputs combine together to give the possible offspring listed. So if you've ever wanted to know what Twilight Sparkle and Big Macintosh's kids would look like, here you go! (Why did it take me ages to think up a heterosexual pairing?)

Anyone who corrects me is hereby proclaimed to be assigning too much science to a show about cute ponies.

Oh, and the irony of the family-friendly pony artist doing a chart about mating is not lost on me.

These are very interesting charts indeed, but I think the only way the Cakes could've had both a pegasus and a unicorn is if the earth allele is dominant over those for pegasi and unicorns (which could also explain why the earth pony population is the largest ).

...I would make a joke about Mrs. Cake not being so faithful, but that would only work if the foals weren't twins.

Alicorns aren't natural except for Princess Celestia and Luna buts only because they are the daughters of Gods. Twilight and Cadance became alicorns when they earned the tittle of princess. But If Cadance and Shining ever decide they want a foal and it ends up being an Alicorn than that's something to be discussed.

just to be a terrible terrible person: what about changelings and alicorns?
it's shown that not all royal ponies have both a horn and wings, some are just unicorns.
it also stands to reason that some changelings might have mated with ponies.

With Changelings, I'd suppose their metamorphic magic could work on a molecular level (or something of that sort), so that the genes they'd pass on would depend on what kind they changed into - for example, a Changeling disguised as an Earth Pony would pass on Earth Pony(ish?) genes.

It appeared as though the changelings shape-shifting was more of an illusion than an actual transformation; their forms reverted just before or after they were hit, indicating it required concentration.
I love over-thinking things in cartoons.

All I can see from this is that Mrs Cake wasn't fully honest to her husband regarding the unicorn and pegasus "mini cakes"

Both Mr and Mrs Cake would have to be bearers of both a latent unicorn and pegasus gene for things to add up.

Unless magic in equestria adds something to the science of biology...

It's possible that being an Earth Pony, Pegasus, or Unicorn works more like skin colour, where more than one pair of alleles determine the type of pony. For example, suppose there are three pairs of alleles and if two out of three of them says Earth Pony, then the pony's an Earth Pony. So... going by the deviantart above...
Eu/EE/Up = Earth Pony.
Up/Up/Pe = Unicorn.
Up/PP/Pe = Pegasus.
If there's an even split between all three pairs, however, then the pure pairs take priority: Eu/UU/Pe = Unicorn. If two out of three of them are pure pairs, then the recessive allele of the third pair determines the type: EE/UU/Pe = Earth Pony.
That leaves out EE/UU/PP and Eu/Up/Pe = Alicorn. There are 6x6x6=216 different combinations and assuming a completely even split, that means roughly 1 in 108 ponies is an Alicorn... which I suppose is rare enough? ~_^
Pound Cake = Pe/Pe/EE and Pumpkin Cake = Up/Up/EE.
Carrot Cake = Ep/Ue/EE and Cup Cake = Ue/Ep/EE.

Pound Cake = Pe/Pe/EE
Pumpkin Cake = Up/UU/EE

Yeah I think it does.
Mr Cake looks stressed as hell.

He pretty much says that there are traces of all three types of ponies in there family.
Just happened that they came out in both there kids.

wait minute for example if you have a father that has have pure pegasus gene and the mother that is a pegasus with earth gene and have to ponies. the older brother has more of the mother's gene does that mean he'sa earth pony and the younger brother has pure pegasus gene due to the father's gene? i'm trying to undestand this it's a little bit confusing please help me out here

Simple fix:
Either A: Alicorns are sterile.

*B: Alicorns bypass this completely and just pop out whatever no matter what they fuck.

or C: Alicorns can only breed with other Alicorns, so don't need this chart

Maybe Alicorns are Up/Pu, but with a special "AA" gene that has a 20% chance of replacing the result of any of the four combinations that would come from a normal Up/Pu pairing with an ordinary pony?

Could explain why Blueblood isn't an Alicorn, and yet is a distant nephew of the Princesses.
