what program you usin' to color? in photoshop, uppin' the toleranc on paintbucket fill might help ya, and sharpenin' the line. if your on gimp, then go over the edges with the same color on paintbrush tool after filling :3

I use Paint.Net, so i have no idea how to fix them, besides by hand. XD
