This is interesting and tough one but Silver Surfer has shown that he can drain radiation away from people and take away the powers of another nigh limitless being and since Doctor Manhattan's power comes from and all stems back to radiation I think Silver Surfer could take advantage of that.

Unfortunately, I have to give him the victory to Manhattan. I love Silver Surfer, but he can't beat a guy who can do absolutely everything.

Another idea would be Captain Atom vs. Dr. Manhattan, see if the original can beat the, arguable more famous, expy.
