The hospital was designed in the socialist realist style by the architects Julian Sadłowski and Leopold Koehler. The hospital was the largest hospital investment in the six-year plan in Warsaw. Construction work on a complex of hospital buildings with a capacity of 150,000 m³ and 600 beds began in 1953. From the beginning, the hospital was planned as a center for the improvement of doctors. The hospital began operations in December 1960. The construction of the facility lasted for a long time - more than 10 years from the moment when dr Aleksander Pacho (the first head of the Warsaw Health Department after the war) chose and approved its location.

The first director was Andrzej Trojanowski. In the northern arm of the institution were: internal medicine, urological, pediatric surgery, observation, neurological, X-ray laboratory, dental clinic and prosthetic laboratory. The connector contained a physiotherapy and rehabilitation facility, a blood donation point, a serology lab, an operating theater, administrative rooms, a laboratory, a sterilization point, a kitchen and a lecture room. In the southern wing, there was a department of general surgery, trauma, ENT, ophthalmology, obstetrics and gynecology. Even in 1960, the hospital clinic started its operation.

In the 1980s, a 3-storey pavilion was added to the hospital. In 1982, the ophthalmology department was transferred to the Prague Hospital, creating a branch of endocrinological diagnostics in its place.

On December 14, 1999, the hospital was named after the priest Jerzy Popiełuszko. On this occasion, a memorial plaque was built at the main entrance.
