Photoshop CS6!
For the lines in this one, I used a brush that responds to pen pressure with both opacity and thickness. After I finished the lines (in black) and color, I lowered the opacity of the line layer and then duplicated it, erasing where I wanted the lines to be lighter/colored and leaving it black where I wanted it dark, if that makes sense!
