I, for one, am confident that Rufus survived. He has already walked away from six falls that should have been fatal without a scratch! (two in each game) When Goal fell with him on two of those occasions, she suffered severe brain damage while Rufus was fully active moments later, which leads me to believe that there was something more than slapstick humor keeping him alive. Since Argus also survived his fall down the elevator shaft near the end of the game, maybe all the Organon and their prototypes have been engineered to resist death by falling? It may be a hairbrained theory, but it makes the ending a little easier to bear.
