I actually use SAI to make the sprites, and GIF Animator to animate the sprites.

GIMP can also do simple GIF animations, using each layer as a frame for the animation, you can specify the frame duration for each frame on the layer's name or give a global duration for all frames when exporting to GIF.
I would like to talk about OpenToonz but I haven't tried.
