I'm stealing this information from 's page so credit goes to her.
You need the following programs. Audacity, Virtual Dub, and Format Factory, now, what I do is after I make the flipnote, I save it as a GIF file (Animated GIF to be specific and you must have an SD card) after that, I transfer the flipnote to my computer/laptop. download your audio source (The audio in which you used for your flipnote) and open it up in Audacity and cut the audio to the part you had on your flipnote (It has to be timed right at the part you recorded it or the audio won't match your flipnote's speed) After you do that you save your audio by exporting it. Now, go to Virtual Dub and open your flipnote and the audio and sync them together (By going to "Video" "Frame Rate" and choose the 3rd option at the top. You may have to play around with it for a bit and just to be safe keep Audacity open just in case you need to edit your audio again.) After you sync your flipnote together, save it as an AVI file and convert it to a SWF file (Flash file) Using Format Factory and upload it here on DA (You'll need a preview image when uploading though)
I've got Audacity but it's a pain in the behind to use and I'm not sure about Virtual Dub and Format Factory, I still need to download those. If you have any questions, I'd suggest asking her
