Well, actually their father is Discord, his chaotic power enabling Celestia not only to give birth to six foals, but two of each race, to represent balance. I can tell you more if you wish to hear it.

Well, basically Celestia and Discord marry, become king and queen of Equestria, have six foals that are embodiments of the Elements of Harmony, there is perfect balance between harmony and chaos, Equestria is in a golden age, etc. But then Discord's heart is tainted and twisted by the power of chaos, so he tries to take over Equestria by slaying his daughters and upsetting the balance between chaos and harmony. Celestia and Luna capture the essence of the Elements of Harmony by putting them in gem form and turn Discord to stone. Afterwards, Celestia finds that the only way to save her daughters is to send what remains of their life forces into the future so that they will be reincarnated, but to different families and with no memory of the past.
