in the incident where Albeto glitched out the omnitrix, the firewalls were compromised and the omnitrix was forced to execute order 29, witch sacrifices the mechamorph DNA to repair the omnitrix, ultimately killing upgrade. a few months later, Ben went to go find the planet where upgrade came from and found one of the creators of the omnitrix, Azmuth and there was a whole other separate adventure to find the other creator and stop him and also for Ben to learn with Azmuth but the more important thing (at least on this subject) is that Ben tried to scan another mechamorph and it registered that there was already mechamorph dna in the omnitrix so Azmuth took a base template for a mechamorph and edited slightly resulting in two new mechamorph subspecies.
