I don't know, AJ having a baby? if I had to guess the father I'd say...it's ether Rarity as there are a lot of fans of that couple. or Big Mac as incest is a big thing for fans of her. but if it was me coupling them up I'd go for something something different. like Luna being her "Father" that would be fun to me as it would bring some good drama.
Something like AJ and Luna have a one night stand and months later she gives birth to Atalanta but doesn't tell Luna because she thinks Luna being a princess would make her too busy to be a family gal. so she raises her on her own and Luna doesn't know about her child.
Or she could be "Fatherless" child. like Applejack going to Twilight about wanting to start a family but none of the guys are good enough or they have someone else so Twilight uses her magic and science skills to give her impregnate her.
